Service Overview

Gene synthesis has become the cornerstone of modern molecular biology, enabling researchers to rapidly obtain any desired DNA sequence without the limitations of natural sources. ICDMO's gene synthesis platform combines high-fidelity DNA assembly with automated error-correction pipelines, and every construct is released against a documented accuracy specification. Whether you require a simple codon-optimized gene, a complex multi-domain protein construct, a synthetic promoter, or a full metabolic pathway cluster, ICDMO provides end-to-end synthesis and cloning services tailored to your research or therapeutic development goals. All synthesized genes undergo rigorous QC including full Sanger sequencing before delivery.

Codon Optimization Strategy

ICDMO's codon optimisation workflow considers codon usage bias for the target host organism, mRNA secondary structure stability (minimizing hairpin structures near the start codon), restriction site avoidance for downstream cloning, GC content normalization (40–60% for most hosts), and CpG dinucleotide management for mammalian expression. Reported yield improvements over native sequences vary widely by target and host, so we set expectations per project rather than quoting a single figure.

Quality Control Procedure

1In silico sequence design validation: secondary structure prediction, repeat analysis, restriction site mapping
2Synthesis using high-fidelity polymerase and phosphoramidite chemistry with error-correction enzymatic treatment
3Agarose gel electrophoresis: fragment size confirmation at each assembly step
4Colony PCR screening: positive clone identification and size verification
5Full Sanger sequencing (bidirectional for all constructs <10 kb; NGS for longer constructs)
6Sequence alignment report: every delivered clone confirmed 100% match to ordered sequence

What We Need From You

1The sequence to synthesise, or the protein sequence from which we design the coding sequence
2Expression host and vector, since codon usage and regulatory elements are host-specific
3Required elements: tags, linkers, signal sequences, restriction sites to include or avoid
4Downstream application, including whether the construct will be used for library construction or editing
5Any sequence features that must be preserved exactly, such as regulatory motifs or epitope coding regions

How the Work Is Performed

1Codon optimisation for the target host with codon adaptation index and usage distribution checked
2GC content balancing across windows, avoiding both extremes that impair synthesis and expression
3Removal of repeats, hairpins and secondary structure in the 5-prime region that suppress translation initiation
4Screening for unintended restriction sites, splice signals, polyadenylation signals and cryptic promoters
5mRNA secondary structure prediction across the transcript, with the initiation region assessed specifically
6Synthesis feasibility review flagging regions likely to be difficult or costly to assemble

What You Receive

1Optimised coding sequence ready to order, in annotated FASTA or GenBank format
2Optimisation report comparing the original and optimised sequences on every criterion applied
3Complete vector map where the construct design is part of the scope
4Flagged synthesis-risk regions with alternative designs where a region is problematic
5Documentation of every deliberate sequence change and the reason for it

Interpretation and Limitations

Codon optimisation improves the probability of good expression; it does not guarantee it, and aggressive optimisation can disrupt translational pausing that some proteins require for correct folding. Predicted mRNA structure is an approximation. Where a protein has failed to express previously, sequence optimisation alone may not be the answer, and we say so rather than reissuing a differently optimised sequence. Synthesis and cloning are executed by partner facilities.

Questions We Are Asked Before Scoping

Will codon optimisation increase yield?

▸Usually it helps, sometimes substantially, occasionally not at all. Where a protein is limited by folding, toxicity or degradation rather than translation, optimisation will not fix it, and we assess which case applies before designing.

Can you design the whole construct, not just the coding sequence?

▸Yes — vector choice, regulatory elements, tags, linkers, protease sites and cloning strategy, delivered as an annotated map ready for synthesis.

Do you handle difficult sequences?

▸We flag high-GC regions, long repeats and strong secondary structure during design and propose alternatives, which is considerably cheaper than discovering the problem during assembly.

Service Workflow

1
Sequence Submission & Design Review
Submit your target sequence (FASTA, GenBank, or direct entry). Our bioinformatics team performs in silico analysis for secondary structures, repeats, and potential synthesis challenges. Codon optimization applied if requested.
2
Gene Synthesis & Error Correction
Oligonucleotide pool synthesis followed by PCR-based assembly. Error-correction enzyme treatment removes mismatched bases. Final assembly amplified and purified.
3
Cloning into Target Vector
Synthesized gene cloned into your selected expression vector using restriction-ligation or sequence-independent assembly. Multiple colonies screened by PCR.
4
Sequencing Verification
Positive clones subjected to full Sanger or NGS sequencing. Sequence alignment performed against original order sequence. Only 100% correct clones selected.
5
Plasmid Preparation & QC
Endotoxin-free plasmid preparation (miniprep or maxiprep as specified). OD260/280 purity check. Restriction digest verification. Final QC report generated.
6
Delivery
Lyophilized or in solution (TE buffer or water). Complete documentation: sequence trace files, CoA, restriction map, and cloning map. Shipped with dry ice for international orders.
