Service Overview

Knockdown remains the right tool when a gene is essential, when partial loss is more informative than complete loss, or when a titratable phenotype is wanted. Its weakness is well documented: seed-region complementarity produces off-target effects that look exactly like biology. We design sequences to minimise that risk, specify the controls that distinguish real from artefactual phenotypes, and design the rescue construct that settles the question.

Schematic: raw reads become a quantified matrix, then tested differences, then annotated populations — with the statistics matched to the study design.

Key Features & Advantages

Seed-Region Off-Target Screening
Candidate sequences are screened for seed complementarity across the transcriptome, which is the dominant off-target mechanism and the one most often ignored in published knockdown work.
Isoform Coverage Checked
Target sites are chosen against the isoforms you actually want silenced, and the report states which transcripts each sequence will and will not hit.
Rescue Designed Alongside
A knockdown-resistant rescue construct with silent changes in the target site is designed with the knockdown itself, because that is the experiment that proves specificity.
Multiple Independent Sequences
Designs target distinct regions so that a phenotype reproduced across independent sequences carries genuine weight.

Where This Service Is Used

1Reducing expression of an essential gene where knockout is not viable
2Studying dose-dependent phenotypes that complete loss would obscure
3Rapid target validation before committing to a knockout line
4Isoform-selective silencing where a knockout would remove all products
5Building inducible knockdown systems for temporal control

How the Work Is Performed

1Transcript analysis: isoforms, untranslated regions, secondary structure and accessible target regions
2Sequence design with thermodynamic asymmetry and strand-selection criteria applied
3Transcriptome-wide seed complementarity screening for off-target risk
4Specificity checking against paralogues and related family members
5Rescue construct design with silent changes at the target site
6Control design including scrambled and mismatched sequences appropriate to the system

What We Need From You

1Target gene and the isoforms to be silenced, with species and reference build
2Vector and delivery system, including whether inducible control is required
3Whether stable or transient knockdown is intended, which changes the design priorities
4Any sequences already tested with their knockdown efficiency

What You Receive

1Ranked target sequences with predicted efficiency and the reasoning
2Off-target assessment covering seed complementarity and paralogue cross-reactivity
3Isoform coverage table stating what each sequence silences
4Rescue construct design with the silent changes annotated
5Control designs and a validation plan covering transcript and protein level confirmation

Questions We Are Asked Before Scoping

Knockdown or knockout?

▸Knockout for a clean loss-of-function question where the gene is not essential; knockdown for essential genes, dose-dependence, isoform selectivity or speed. We will say which fits your question during scoping.

How do we know a phenotype is real?

▸Reproduction across independent sequences plus rescue with a knockdown-resistant construct. Both are designed into the package, because neither alone is conclusive.

What knockdown level should we expect?

▸It varies by target and system. Predicted efficiency guides selection but measurement is required, which is why several independent sequences are delivered rather than one.

Interpretation and Limitations

This is a computational (in silico) service. Designs and predictions prioritise hypotheses and direct experimental effort; they do not by themselves establish that an edit, construct, molecule or assay will perform as intended. Laboratory execution — editing, cloning, expression, synthesis and testing — is planned with you and carried out by your own team or a qualified partner. Deliverables are for research use only and are not intended for diagnostic or therapeutic use.

Is This the Right Service for You?

Choose this when
The gene is essential and complete loss is not survivable
A dose-dependent or titratable phenotype is more informative than a null
Speed matters and a stable knockout line would take too long
Consider another service when
A clean, complete loss of function is required

What Goes Wrong, and How We Handle It

These are the failure modes that produce confident-looking results which do not survive the next experiment. Each one is designed against rather than discovered afterwards.

Seed-region off-target effects producing a convincing phenotype
Transcriptome-wide seed complementarity screening is run, and multiple independent sequences are delivered so reproducibility can be tested.
No way to prove the phenotype is on-target
A knockdown-resistant rescue construct is designed alongside the knockdown, since that is the experiment that settles it.
Isoform coverage assumed rather than checked
The report states which transcripts each sequence silences and which it leaves untouched.

A Worked Example

A phenotype that failed the rescue test

The situation
Two shRNA constructs produced a striking growth phenotype that the team planned to publish.
What the work involved
Seed complementarity was screened transcriptome-wide, and a knockdown-resistant rescue construct was designed with silent changes at the target site.
What came back
Both original sequences shared a seed motif with a common off-target set, and rescue did not restore the phenotype. Four fresh sequences targeting independent regions were designed, with rescue built in.

Illustrative of the shape this work takes. Details are generalised, no client or target is identified, and scope and outcome vary with the system in question.

Service Workflow

1
Scientific Consultation
We discuss the objective, the decision it supports and the material and data you already hold.
2
Feasibility Review
We check that the target, system and available information can support the approach, and say plainly where they cannot.
3
Technical Proposal
Scope, methods, deliverables, timeline and price are confirmed in writing, together with the limitations we expect to report.
4
Design and Analysis
The design work runs on documented tools and parameters, with quality checks and alternatives compared where that is informative.
5
Delivery and Follow-Up
You receive the designs, the supporting analysis and a validation plan, plus support interpreting the results once the experiments run.
